The Ivory Coast star had his ankle checked and taped up by club physios but later returned to the bench to watch the Toffees claim a 3-1 victory.
Bailly, 22, hasn’t featured since United’s 2-1 win over Middlesbrough on the final day of last year.
He has been a key figure in Jose Mourinho’s first-team plans and was voted the club’s Player of the Month for August.
Bailly will now be assessed but is unlikely to feature in the clash with Hull on Wednesday before United travel to league champions Leicester on Sunday.
